As long as it isn't around a lot of metal, RF, EMI or anything; if the fly bridge is where you plan to keep it mounted; that is where you would calibrate it.
 
@Acer is correct that you should check the pilot setup of data sources and ensure that the pilot is setup for SOG (Speed Over Ground) and ensure that your GPS is turned ON and providing that SOG to the pilot. A pilot will not work without knowing the boat speed because it is dangerous.
 
You have a choice to run it off the processor on the other provided control channel or you can chain it off of your current display. If you find the processor is closer and use the other channel, you will need to turn the channel on by moving the jumper J104 as described in the manual. When running two channels, each channel must have the terminator on the end of the last unit of the channel.
