will the MFD12 work with the NAVPILOT300? if yes, is it just connect the navpilot300 to the CAN bus/nmea2000 back bone?

Yes, the NN3D can drive the NavPilot 300 via NMEA 2000 PGNs. You are correct that one of the NN3D MFDs would connect to the NMEA 2000 bus along with the pilot.
