Yes negative pitch is bow down and negative roll is listing to port,i.e. starboard up in your terms. If you think of it as a compass with zero at the top, as the boat lists to starboard the values would increase from zero and decrease listing to port.

How do you use the offset though? if you have a +2 deg roll at rest, would you put +2 or -2 into the roll calibration setting to compensate?

No, you would set it at +2 -- the sum of the incorrect reading you want to correct and the calibration offset should be zero. So if you see -2 when level, set it at +2 and if you see +2 when level, the offset is -2.
